Yes, it's fine. Make sure you drill enough air holes for the snake and that the lid is tight. Otherwise it might push up on the lid and escape. (Happened to me once)
 
Do you have a soldering iron handy? I've found that's the easiest way to make holes in rubbermaid containers. I tried drilling holes, but it took a long time and didn't work too well - it left sharp plastic bits on the edges of the holes. But I think my drill bit was shot.
